If you’ve uploaded a PNG logo which contains transparency, yet your site shows your logo with a white background, there is a solution.

Go to Preferences > Images

Under Image Quality, select “Use PNG only if the base image is in PNG format.”  Save.

Re-upload your PNG logo, and the issue will be solved.
